چکیده

Structural similarity between proteins gives us insights into their evolutionary relationships when there is low sequence similarity. In this paper, we present a novel approach called SNAP for non-sequential pair-wise structural alignment. Starting from an initial alignment, our approach iterates over a two-step process consisting of a superposition step and an alignment step, until convergence. We propose a novel greedy algorithm to construct both sequential and non-sequential alignments. The quality of SNAP alignments were assessed by comparing against the manually curated reference alignments in the challenging SISY and RIPC datasets. Moreover, when applied to a dataset of 4410 protein pairs selected from the CATH database, SNAP produced longer alignments with lower rmsd than several state-of-the-art alignment methods. Classification of folds using SNAP alignments was both highly sensitive and highly selective. The SNAP software along with the datasets are available online at http://www.cs.rpi.edu/~zaki/software/SNAP.

Residue Contexts: Non-sequential Protein Structure Alignment Using Structural and Biochemical Features

The study of non-sequential alignments, with different connectivity of the aligned fragments in the proteins being compared can offer a more complete picture of the structural, evolutionary and functional relationship between two proteins, than what is possible purely with sequential alignments. The design of techniques for non-sequential protein structure alignment therefore, constitutes an im...

A new algorithm for sequential and non-sequential protein multiple structure alignment

A fundamental issue in studies of protein structure and function is how to identify the conserved common core in multiple protein structures. The existing algorithms work well for proteins family such as those in HOMSTRAD but are not satisfactory for general multiple structure alignment problems, especially in some challenging cases, such as the occurrence of circular permutations. In this pape...

Some Geometrical Bases for Incremental-Iterative Methods (RESEARCH NOTE)

Finding the equilibrium path by non-linear structural analysis is one of the most important subjects in structural engineering. In this way, Incremental-Iterative methods are extremely used. This paper introduces several factors in incremental steps. In addition, it suggests some control criteria for the iterative part of the non-linear analysis. These techniques are based on the geometric of e...

OPAAS: a web server for optimal, permuted, and other alternative alignments of protein structures

The large number of experimentally determined protein 3D structures is a rich resource for studying protein function and evolution, and protein structure comparison (PSC) is a key method for such studies. When comparing two protein structures, almost all currently available PSC servers report a single and sequential (i.e. topological) alignment, whereas the existence of good alternative alignme...

MASS: multiple structural alignment by secondary structures

We present a novel method for multiple alignment of protein structures and detection of structural motifs. To date, only a few methods are available for addressing this task. Most of them are based on a series of pairwise comparisons. In contrast, MASS (Multiple Alignment by Secondary Structures) considers all the given structures at the same time. Exploiting the secondary structure representat...
